Your best bet is to try a reformat. Yes its like using a brick to crack open a nut but its the only way you can be sure. Do a back up of your files but do not load them on to your HD until you are sure your virus scanner is working and that the disks are clean.

You could try reinstalling all your software but the chances of you finding what is wrong is slim. Worth a try though, if you have done it before a format should only take two and 4 hours to get everything back up and running.
