At the end of Firestorm, once you win on GDI's side, the Tacitus pieces merge. There were two pieces - I guess one was in the temple and the other was on the ship.

Not possible. The Tacitus was in one piece at the end of TS. It separated in Firestorm's Kodiak crash.
