But you're not killing Spanish and stealing their treasures. Also, ninjas have to be silent. Pirates can be loud, obnoxious, and dangerous all at the same time. Sure, ninjas are better at stealth, but the overall factors point in the direction of the pirates. Not to mention, pirates also conceal swords.

There'd be no way. They'd have to stow away on the ship after docking, and that won't happen as the pirates will be stocking the ship full of rum and food.

You're missing the point. Ninjas are masters of sneaking up on their targets without being seen. If there were enough ninjas, they could kill the entire population of the ship before anybody knew what was happening.

Exactly. Sail the seas. Steal Spanish gold. Spend it all on wenches and rum. While sailing you get to carry a pistol, a cutlass, and drink rum. Let's not forget about stealing Spanish ships. Bigger, faster, and more guns!
The ninja life is about discipline, rules, and stupid black costumes. Just that alone makes a pirate better.
